After restoring, mysql databases not in /var/lib/mysql but can query

I restored a database from a mysqldump and the database restored and the data is there. Unfortunately the database files are missing from /var/lib/mysql. The /etc/my.conf shows this to be the directory. This is causing issues because remote queries are getting database not found. Is there any way to fix this issue? I tried created a new database and restoring the previous database to it but again the files do not show up in /var/lib/mysql.
